Default tranny fitment problems

so i got my jdm gsr motor (from hmotorsonline) and my old tranny rebuilt($$$).....get them one day and find out i cant get the bolts to line up on the block and tranny.. it seems when they are all in line wit eachother the tranny case either sits to low or is to small i can even see the old "shadow" or mark of were the old tranny bolted on and the case sits below it no matter i do

kinda hard to explain but i got the back bolts on which was hte best i coudl get after trying for about 3hours of taking the tranny on and off tons of times

so the next day i see a complete tranny and motor sitting there so i could help but put it in and thought i could just drop the tranny out when i buy a new case or wat ever it is that needs to be fixed

got it all hooked up today and just tried to start the car for the hell of ti and the starter isnt lined up at all

im hoping it just has to do wit my tranny and noting to do with somethign else thats wrong?
and if it is my tranny what do u guys think could be wrong? i find it hard to belive that the tranny shrunk or something and dont see hwo that would even happen, the guy who had this car before me def beat on it my old tranny was complete shot had alot of racing miles on it...any suggestions guys im prety frustrated i was hoping to atleast get my car started and then worry abotu this but its just haunting me now

It is a b-series trans right? There should be no problem fitting it on.

Whoever rebuilt it for you, they didn't switch stuff out on you did they?

ya its a hydro b series and the guy who did hte work i no very well and has rebuilt all my other tranny's so thats not a problem

pictures would help. kinda hard to tell without really looking at it. i don't see why a hydro b series tranny not bolting up to a b series block
