Best option would be a supercharger, because of the manifold design and the difficulty of fitting turbos in there. However, I know of only Comptech making Accord V6 superchargers, and they've closed down recently.
The big problem with 98-02 Accord V6's is that they have NO tolerance for power. The transmission is a weak link, there's a factory defect that sometimes even replacement doesn't fix. I'd stay away from making one fast unless you swap a manual tranny from an Acura CL type S.

CL type S engine swap converted to 3.5L with a blower on top. It is about as fast as you are gonna get....find a reputable trans builder that can correct the problems with the 5at used in CL type S or try and get the 6mt if you can.
BTW the accord V6 transmissions do not have issues with increased power, the issue is defective parts such as diff bearings causing the main internal (non user serviceable) filter to clog. Once the filter clogs, 2nd gear clutch pack gets toasted since it is already marginal on lubrication and when it is restricted more it goes BOOM.
Believe it or not automatic transmissions are MUCH MORE TOLERANT of superchargers versus turbos due to the smooth power delivery versus the sudden jolt you get with a turbo once it spools up.

like the others said the comptech supercharger is the only option without doing somekind of custom setup
the stock tranny is weak but u have two options 1) do a cl-s tranny swap or 2) Dr. Evil makes upgraded auto trannies that can handle upwards of 500hp

The damn transmissions can't even handle the stock engine! How is that not "can't handle power"?
My 4 cyl trans lost it at around 27k miles, and it was basically a stock engine. 2nd gear, like you mentioned, was what went wrong first.
Even if the superchargers bring power delivery linearly versus turbos, I wouldn't put anything on one of those 4 speed AV6 autos. It would suck to spend 3-4 grand boosting it, and then having to spend another 1500 fixing the tranny afterwards.
Like we all mentioned, the 6 speed manual swap from the CL-S would be the best and most reliable bet. Even CLs and TLs had problems with their 5 speed autos.
You COULD build up the tranny, but I really don't know if it's worth it and I don't know who to reccommend. Level 10 is supposedly the best, but they charge a lot.
