Are all B-series transmissions compatable with LS engines?

Are all B-series transmissions compatable with LS engines?
I have an LS Engine and went to put my GSR transmission on and it all mounted up and was perfect until i went to put my halfshaft axle on... it went into the transmission good and then went to put the bolts in but the mount was not flush so the 3 holes on the halfshaft axle were sitting out and inch or so... the question i have is are there more then one b-series halfshaft axles? i neeed HELP!!!!!!!!! please

theres two types, female and male, one is from the cable and one is from the hydro years, they both should fit either way, try turning the half shaft alittle bit and tapping it in with a heavy hammer
