today i noticed there's a few spots that look like they should have bolts in them.

i have circled them on the following pic (the on on the right is not visible in the pic, it's right behind the stuff i circled):



the one on the heat shield is sheared off, so i probably won't do anything about it unless it really matters.

but i'm not sure about the other 4 spots......

those other 4 are normal. those are just blanks for other features you don't have

 

On your valve cover, the 2 "holes" are always like that, you aren't missing anything.
On your heatshield, yes... you are missing one bolt, which is a 12mm if I'm not mistaken.
On the head of the motor, I'm not sure about the one over the left, but I know that the one at the right side bolts down a grounding wire (...kind of skinny one).
