Probably the sunroof drain tubes or a bad seal (trunk, tailight, etc).

Comes down from the sunroof behind the interior panels to a spot in front of the rear strut.

It's probably leaking in from around the tail lights. Take them off, clean the foam gasket around them and pop them back on. Should be alright, unless it is actually your sunroof thing.

Okay,it wasnt the sunroof drain tube.I tore out the whole rear interior, and when i looked up it looks like it coming from the rear of the headliner.I checked the tubes from the sunroof but it looks all good.Any other suggestions? It could be the gasket from the taillight(im gonna check that next)but i think there is another leak somwhere else, cuz i got mold on my sunvisors, front seats, carpet, seat belts, back seats. Thanks

it sounds like you nd i have the same car.. do you have condensation inside of your windshields? i know at least with mine, the rear windshield seals are wearing off. i dare say most likely the front too?

how do you know its not your drain tubes?
how did you test it?

if your drain tube ends are clogged....water fills up in the drain tube, spills out of the headliner area...and some water also goes into the trunk

i test mine by pouring water into the sunroof and inspect the drain tubes

if the drain tube is clogged...i pull the tube out and flush some high pressured water into the exit hole tha leads to the outside of the car

there are also drain tubes in the front that come out in the fender wells.when you pour water in the sunroof, make sure you see water coming out of the front, too.if not,the drain tube may be disconnected from the actual drain which will cause the water to leak into the front floors.

I had the exact same problem with my 98 prelude soon after I sold it too my sister. I tried everything. Tightening the taillights, adding weatherstripping, even caulk. My poor sister got so much water in the trunk and even iniside the car you could pratcically go fishing. In the end it was a $20 / 10 minute fix. The taillight gaskets needed to be replaced. I never thought in a million years that would do it but it did. Never got a single drop of water in there after that.

Same boat as you my man... Check out my thread.

Good to know it can be fixed, I was trying to figure out what could be causing it too.

As quoted from another site: "When you open your trunk, get down to where your spare tire is, there's 2 black rubber plugs you can take out, and your won't have water in your trunk anymore"
A question you may ask: Wont water keep getting in if you keep the plugs out? Wont this also lead to rust? No.. (relying upon prelude owners personal experiences).

it's not even that. as i stated before, simply unplugging them may solve the problem of water flooding your trunk, but it wont solve the problem of keeping your trunk moisture free. i know because i did this to keep the water level down while i fixed my motor but after an overnight shower of rain, to my surprise, there was water condensation EVERYWHERE. i mean everywhere, on my speakers, wires, cables, panels, yada yada. that didn't bug me as much as the smell did. if you allow the water to sit there enough, it'll stir up some funky ****.

make a seal between the body and the tail lights and make a damn so the water runs off the trunk line onto the lights and not into your trunk
use chalking to make a bridge so the water doesn't get in thru

water gets in between the frame and the tail lights behind the lining.
