Sounds totally normal to me, LS transmissions sit at around 3k at 60 mph in 5 gear. And I dont know why you said it changed. If thats the case something before was probably messed up and its reading accurately now because thats what it shouldbe reading.
And for you guys that think its a gsr trans, GSR's are close to 4k at 60mph.

^^ So wrong.... GSR Tranny sits at 3k at 60 mph with 195-50-15's! LS is lower than 3k for sure! My friend has a ls tranny... and his RPM is lower than 3k at 60 MPH!

A GSR's rpm will be your speed in MPH divided by 2. So it would be 4k at 80, 3k at 60, 2k at 40.

I was talking about DA's. I'm not sure if DC's have longer gearing than a DA (I dont believe they do) but I know what I posted is absolutely correct for DA's. I have owned 3 non-gsr DA integra's and every one had stock trannies and they all sat at 3k while doing 60mph. Dont believe me, go on to g2ic.com and ask some of those guys. That is completely normal for a DA integra.
And the GSR I was talking about was a gen 2 also, they sit close to 4k at 60mph. I believe they are the shortest geared Honda transmission ever.

^ They have a slight difference, not hugely, but enough that it's not the same.
The OP made this a lot more confusing by Not stating nearly enough information.

there is a lot of variable to figure out what tranny is on there i had a gsr tranny on my ls-t and it sat at 3k at about 60 and i couldnt deal with it so i bought an ls and it does the same dam thing. Im pretty sure it depends on how u drive it to also hills and hp and rim/tire size ya know.
