I have roughly about $1000 to spend
Here's my first package im considering;
- Mugen front tower bar
- Mugen rear tower bar
- Mugen 26mm rear sway bar
- Spoon front lower tie bar
My second package;
- Toda flywheel
- ATS 4.9 final drive gear w/ JDM 1st gear
The R is a daily driver. Never been on any road race courses (I will in the future).
Which should I get?

second package definatly, I have the ATS final and toda flywheel and I love them, but don't forget to add in installation to the equaltion it'll be about 600 if you don't do it yourself

If you are just looking for bling bling - then go with package #1. - you will notice very little performance wise though - which is not probably what you are looking for.
Package #2 will give you very little in terms of overall performance and you end up having to throw out your perfectly good stock flywheel and crack open your virgin transmission. I would only go for replacement of these parts if you have a REASON to open your tranny in the first place i.e. clutch replacement.
If I was you - I would install cam gears, a fuel pressure regulator and spend the rest on dyno tuning and maybe an intake. You can get a lot more power out of the stock cams and will be a lot happier with your thousand dollar investment.

what he said; I wouldnt mess with the handling (sway bars, strut bars, etc) until you get it on the track and learn what you need to improve

Since I'm still pretty new to the closed wheel thing, I would be interested to hear what other areas to spend money on (besides seat time). Didn't see anything about other suspension additions. What about other bolt on performance parts? What makes the most difference?

The Type-R is still way better than you are so learn how to drive it first. I wouldn't spend money on making the car faster (at least not in the suspension dept.) because it just means I'd be going that much faster when I screw up and crash.
I've only done a few track events and about a dozen autocrosses but believe me that you will wonder why you didn't discover it sooner once you've done it. Driving on the track will give you a feeling better than losing your virginity (granted you're not losing it with Jennifer Lopez).
