Default civic trannyprobs

My cousin is changing his tranny in his 97 civic. It has a b16a and he is putting in a type r tranny. After he put everything back in one of his axles were to long and the other was to short. All the motor mounts are in properly and he is fairly positive he didnt seperate the axles on disassembly. Any solutions?

the shorter axle goes on the passenger side...the longer one goes on the driver side...this should solve the problem haha...

The axles were not taken out all the way. The long one is on the drivers side and the short one is on the passenger side. It seems as if the whole motor and tranny needs to be shifted.
