Did the 6th gen hatch come with a very rare option of a factory moonroof? For example, how the rear lip was "optional" for the 6th gen coupe.

 

No, if it has a sunroof it was an aftermarket installation.

 

you can put the oem one in , the easy way is to buy a roof cut from a salvage yard from a ex/si. then have a body shop do the cutting and putting together of the roof skins. weve done it before at my brothers body shop. its not that hard it just takes some time. the problem is the headliner, you cant get a hatch liner with a sunroof provision, but you can cut yours and graft it with the coupe one, and wrap with fresh vinyl. hope this helps

No, Honda didn't make a dealer-installable sunroof.
