I have a 2000 Civic Si,but the subs won't work after I pulled the old Viper Alarm system and put in a better one. I didn't finish installing the system because the company left out the wire to the antenna to let me program the system with the remote. I just want comformation that this is the problem and not something else while I wait on the company to ship me the wire. Thanks
Does your head unit turn on? Does your sub amp turn on? It's not very likely that an alarm would be tied in with a system.
Are you still using the stock HU, has the amp control lead been disconnected because it was somehow tied into the alarm wiring?
Check for 12V+ on the amps control lead, [at the amp] when system is on.

Actually, everything works except the Subs, like the stock speakers and units work just fine.

Go and pick up a test light at any car parts shop, $5 or less for a cheap one, you can also get a small multimeter at RadioShack for $19.95, if you are going to be working on your car yourself the multimeter will pay for itself in no time.
Your problem may be one of a few things from blown subs, blown amp or power or ground problems, and may be totaly unrelated to the alarm removal/install, however the most likely problem is power, and the most likely power problem is the amps "turn on" control lead, it may have somehow been connected to/with the old alarm wiring.
Look on the amp to see what color the turn on lead is, [it is the thin lead at the amps power and ground terminal, make sure it is still connected to a switched source under the dash.

Alright, I'll have to go out and buy that tester, I doubt it's a blown anything because I never set the bass up past 3/4 power. Thanks for all the help.
Here is something else to try, you can test to see if it's the amp control lead use a short piece of wire and "jump" from the amps power cable input to the amps control lead input, have the system on, if it is a control lead problem the amp will turn on, hint..... disconnect the control lead from the amp, [just in case it is shorted to ground at the other end.
