Default Keyless Remote programming

My keyless remote broke and I ordered one off of Ebay and it came with instructions and all but I can't seem to get it to work. Any suggestions? The little Valet button on the radio doesn't do anything when I hold it down. It just so happed that I left my lights on the other day and I had to have my car battery charged, does this effect anything? Thanks for the help

By the way I should have said this is for my 1998 2 door civic EX!

dont feel bad mine doesnt work it worked when i got the car but now i took out the stock HU out so it now doesnt work which is really homo
