Finished swap, car is running, minor problems...

Finished swap, car is running, minor problems...
I lied i have big problems.
Story:
- I picked up a shell with a blown H22, bought a JDM H22, finished the swap.
- Car started, bogged out and read wrong RPM. Overheats.
- Changed TPS, problem fixed. Thermostat stuck, removed Thermostat.
- Drove car around goes into every gear but pops out. Car pulls hard while in gear.
- Came back and the car revs nice but somehow when it goes down to idle, RPM fluctuates and then smoothens out. Sometimes though the RPMs will not go all the way down to idle and it will just get stuck at 1 or 2.
Any ideas on what could be causing these problems?
