Default 90-91 Auto-Manual Swap...ECU question

I'm seeing a lot of people talking about ahving to jumper this wire, or do that to some other wire to make it so the car will start after the auto-manual swap, but I was interested in knowing whether or not switching for the manual ECU will just take those issues out of the equation or not. I'm planning the swap on short notice, and that's the only thing I haven't seen anyone talk about. I need to know if the wiring absolutely HAS to be done or if the ECU swap will take care of it for me.
