Default rebuilt d16z6 break-in with stock p28 ecu

I'm rebuilding my d16z6 internals. I was wondering if it would be fine to break-in my engine with a stock ecu(p28)? I mean doesn't the computer adjust everything accordingly anyways? Also every thing else remains stock.

by the way the pistons are going to drop the compression from the stock i believe 9:1 or 9.5:1 to 8.5:1
