Default Swap Complications

This is my story of my first Engine Swap:

I originally had a 93 Honda Civic Ex with a d16z6 and was looking for a way to gain a major amount of HP. So it came down to the fact I had to upgrade my engine and decided to swap in a JDM b16a from an EG6.

This is when it all began I took out my stock engine and then threw in my new engine and reconnected everything which wasn't that difficult but right now it is being held on by only the drivers side mount and sorta by the tranny mount on the passengers side but not really and I can't even get the back metal mount to line up. So I am assuming I have to buy some new mounts but not sure which mounts I need

Another problem I encountered was that the transmission axles that came with the engine and transmission fitted fine into the transmission cause it was from the same donor car however the threading for the part of the axle that goes through the knuckle is different. The driver side axle was also longer than the old d16z6 engine size; I think this was partially due to the fact that the new axles have the half-shaft piece that connects to the driver side axle. So I tried using the old axles but obviously they wouldn't fit into the transmission. Now I am thinking of either getting a used USD b16a transmission or look for swap axles or buy JDM knuckles. But again don't know which route to take and which is the best. But I heard the JDM Tranny is better so I don't really like the idea of swapping out the JDM Tranny.

The third problem I had run into but took care of was that the new map sensor was a three pin while the old one was a two pin so I ended up rewiring my whole car to JDM Which made me lose my automatic locks which I think I will just add in after the swap. But since the JDM harness is somewhat backwards I had to extend the wiring to make it reach the parts in the engine bay.

So now since my engine is like half mounted and the axles are not fitting through my stock knuckles I am really confused on what to do now to get past these complications. So the other day I decided before I spend more money on parts I wanted to make sure the engine ran since I had hooked everything up and I could just hook up my battery and see if it worked. So I try to start it but the key will only turnover and crank but not start, is it because I have to have the computer code changed to let my key start it ??

Well so right now I am stuck on getting new motor mounts and some how getting new axles or knuckles to make the car be ready to run. But not sure if that is what I should do.

ANY HELP WOULD GREATLY BE APPREACITED!!!!!!!
