First time it has rained since I picked up my 1990 CRX DX. I've done some good maintenance on her, and when I first cleaned out the rear hatch I found a little water with the spare tire (little surface rust on it too, nothing major). Cleaned it up, dried it all out.
We had a big rain, and now I am cleaning her out again and found water again. Not a lot, but I soaked three paper towels and dried the rest with two more. Enough to bother me. I tried to follow water lines, but didn't see any! The only thing I'm not sure of (besides the trail!) is that under the spare tire, above the mounting hole/screw hole, there is some circular 'thing'. It looks like it's built into the chassis (I'm sure it is), but it's slightly recessed (looks normal), but rusted pretty well (discolored, not poke through, but ugly). Is that some sort of drain? Water isn't 'supposed' to get into the bottom basin of the hatch and drain right? How should I go about fixing this? Place strategic paper towels and see who gets wet/try to track the water that way? I don't have a garden hose (apartment complex) right now so I cannot test that way. Maybe when I take her to my parents house.
Thanks for your input, I'll answer any additional questions as they come in!

I had the same problem. Mine was leaking from the tail light seals a little bit. Easy fix and the seals are cheap from Honda. You can access the tail light nuts by taking off the huge plastic trim that competely covers the back bulkhead. Took me all of 15-20 minutes to fix.
Good luck.
Good luck.

you can also use a garden hose spray the hatch and the tail lights to see where its coming from it could also be the rear hatch seals also and when the water drains down it would look like its coming from the tail lights seals.

Honda guy (awesome guys @ Ardmore PA) selected 3m Silicon sealant and said to use that, no reason not to (won't bite me in the $ss later), and some misc screws for the mud flaps that I needed.
I'll see how that works. He said some people can grow fish it gets so deep, but my leak sounded very minor. There is also a drain plug back there? I hope that's not what my rusted over round thing is... =\ (kind of big though for a drain plug)

My CRX leaks too but I can see it dripping from the hatch struts. The sunroof has been covered so that can't be it and the crack around the hatch is pretty much dry i can't figure this out if any one can help that would be nice.

That is the same problem I have and I dont even have a sunroof. I cant figure it out. I have searched but never found an answer. Good luck to both of us.

Do you have rust spots above your rear wheelwells? If there is any opening there that will cause water to soak in the hatch as well
mine gets water in the spare tire area, and im tired of it because my car hasn't a lick of rust and i'm trying to keep it that way. i can't figure out where its coming from but when i open the hatch i see the water trip from by the hatch shocks there water sitting in the recess for the spare tire. i've already sealed my taillights and i know they don't leak so my next step is to replace the hatch rubber weatherstrip
MY 91 hatchback did the exact same thing. (do a search, i posted threads, lol.) I dried the entire puddle, and cleeaned everything. Then i got a hose and hosed it all off on the roof and near that hatch for like 2 minutes. I popped the hatch and found the source of the trickle!
it's difficult when it's all wet, so dry and clean it first. I picked up a bunch of craft foam from wal-mart and used that instead of gasket material. (basically the same ****). Then i siliconed it all up.(i used waterproof aquarium silicon) and viola! no more leak.

My light seals are dry rotted to heck, so I sealed up the one I found to be just a hair wet. The center and other probably need it too.
also
"also maybe the rear wiper seal grommet "
That thing is dried up and falling off... Will have to track it.
Need a hose to test, the Tippyman test would be best but I have to drive 2 hrs to get access to that.

I noticed some puddles back there too, took off my rear tail lights and found that the seals were leaking like crazy. I pour like a cup of water out of the taillights too! Ick. One problem I have is that my rear interior panels aren't on my car and so water got in this little pocket of metal back there. Is that a problem? It is kind of hard to reach but I will try to dry it all up. Does anyone have estimates on how much the tail light seal cost? I wanna get some new ones and then use some gasket sealer too. Thanks!

You could start growing mold/bacteria, and then breathing that in while driving = sickness/new diseases!
Don't screw around with it too much...

some other places to check are the rain gutters on top of the roof. sometimes the roof cracks under the black rain guards and it lets water in. also the rear wiper squirter can let water in.
just silicone these areas. good luck.

yes, silicon your roof welds CRX guys.
carefully remove the black rubber along the roof, silicon the hell out of it and replace them.
