Not really re-pin. Your DOHC ZC has a external CPS (Cylinder position sensor).
You can remove and extend those CPS wires, or you can buy something simple that does it for you, and allows you to revert back to your previous stock Si setup with ease:

I've never done the swap you are trying to do but I have done something similar.
I used a 90-91 CRX HF harness in my 89 HF. I was told on this site all HF harness are the same, WRONG.
Anyhow, I tested every wire to make sure it lead to the right ECU plug. I used a OHM meater and a long wire with a pin on one end to slide into the ECU side.
It was a bitch because there are so many wires but with the correct ECU pinouts and color charts, it was not too terribly hard.
In the end I learned this, the thing that I wanted to pass along to you.
All the wires on the firewall plug chasis side were on the engine harness side but in a different order.
The thing that made it easy? The colors were the same. All I had to do was match Blue/white with blue/white on all three plugs, any kindergarden kid could have done it. Then I double checked them with the ohm meter and the long wire.
Now that doesn't mean that is the cure for you but check out the wires' colors, it might be that easy.
