Default skunk2 mani + itr tb ports misaligned

So I brought a used skunk2 manifold from another ht member. He said that it is the older model, before the pro series, which I didn't mind. I also brought an ITR tb to match with the manifold. Here's pics:

ITR TB:

To my suprise when I put my itr tb on, there is what I found:

The ports on the tb and the mani are mis-aligned! wtf! so now I have a few questions:

1) Is the manifold in fact, a real skunk2 manifold?
2) Anyone else had this problem?
3) Should I grind the manifold ports to make it even? This will make the port on the manifold kinda of an odd oval shape.

Isn't that why you have to get the manifold port matched...?

yeah but the skunk2 manifold should allow fitment of a 70mm tb. the itr is 62 mm it should already bolt up directly without having to do any port matching.
