What do you mean that you haven't looked? You've never looked in the back seat of your car and seen that there isn't any space under the seat???
Your gas tank is under your rear seat. You could pull the tank and mount a box down there, and port it up through where the fuel pump comes through...

subs = space being taken up. You have one of three options. Get sum subs that do not require alot of air space or go with one sub. Or fiberglass a sub it to a spot were there is dead space. Or look at jl audio or mtx custom car prefab boxes. Thay are made to drop right into your car with mimminum space lost.
Yeah well, most 12's will take at least 1.25 cu feet of airspace to work efficiently... That equates to a box that will take up anywhere from a quarter to a third of your trunk. If you're concerned about it, custom 'glass some enclosures for the area between the wheelwells and tail light areas.
Or don't have a sub at all. Make some baffles for your front & rear speakers...

Again... Have you actually looked and seen how much (or lack thereof) space is under the passenger seat???
Stop making this difficult and just put the damn things in the trunk.
If you want subs under the seats, buy a truck.

Same here, I autocross my, [or did] 94 LS, I am happy with the sound I get from my Alpine HU and 4 Eclipse 6.5" 2ways, I run no off board amps or subs, the trick is proper installation of the speakers, the front door speaker install will be the same on your Civic as it was on my teg, replace the oem plastic speaker housing with a custom MDF housing, and Dynamat the door, [using a single sheet to replace the vapor barrier] to seal it up as much as possible. SQ and bass response will improve dramatically.
The rear speakers are a diff. story, as I have a hatch and the speakers are on each side of the rear seat, in the 1/4 panel cavity, and I have replaced the oem speaker mounts with custom MDF and fiberglass cabinets, I have also disabled the tweeters on the rear 6.5", you realy don't want highs coming from the rear.
For your rear deck I would recommend a mid-range/mid-bass driver, and again use a single sheet of Dynamat, [or the like] and cover and seal the rear deck, make sure speakers will mount properly and solidly.
If you like it loud then an amp is the way to go, it will also help with bass response, [it takes a lot of watts to make "loud" bass].

Well what I would do is install the speakers add a 4ch amp for the front and rear speakers, while you have everything apart, run the wiring, [RCAs, power, amp control lead and a speaker wire] from where you would mount a sub amp, under the front seats is a good spot for amps, speaker wire to rear, [spare tire well] and if you need it add a sub amp and sub that will fit into the spare tire well.
Or install everything HU, speakers and 4ch amp, but wire the rear speaker outputs from the HU to the oem rear speaker wiring, [you will not plug them into the speakers yet] and the 2 speaker leads that you run from the amp to the rear speakers, make them long enough to reach the tire well, if it turns out that you can live without a sub, remove excess rear speaker wire, of not, disconnect rear speaker leads from rear speakers, plug in the oem leads, reconnect rear speaker leads at amp for mono output, [both leads on same terminals] move RCA at HU from rear output to sub output, [if you have it] switch the 2 channels used for rear speakers from full range to low-pass, and if there is a mono or L/R mix switch switch on amp turn it on, then run both sets of rear speaker leads to spare tire well and plug both of them together into a sub that will fit there.
Your done. Pre-planning and staying flexible will make the job a lot easier.

Oh, but it was free! When it's free, people tend to change their minds rather quickly... LOL!!!!!
I wonder if that will fit under the seat... Or maybe in the dash somewhere?
Maybe just strap it to the roof, and port it through the sunroof.
