Default B18B with 37820-P75-A02 ECU

My son has a '97 Civic EX that was swapped out to a B18B from a '96 Integra LS with a 5-speed. He blew the engine last week, so we replaced the motor with a B20B from a '98 CRV. We had to use the Integra oil pump so the crankshaft sensor would install, but now the ECU is throwing a code. From the looks of things, we have a bad ECU. I verified that the Crankshaft sensor is working fine. Upon investigation of the ECU, we have a 37820-P75-A02 that seems to be from a B18C. Wouldn't this cause some problems?

Thanks,
Ron
