spline count is different on the input shaft from what I understand 88-89 are the same and 90-91 are the same. please correct me if I'm wrong.

all i know is that I have a 91 d16a6 with a flywheel, clutch, and pressure plate for a 91, and the transmission I have won't fit because the input shaft spline count is wrong. My transmission was advertised as a 1989, but I think it may actually be a 1988.

The 88 is different then the 89-91.
The 88 has 21 splines
89-91 trannies have 20 splines.

I have three trannies , I will let you know which years I have if you still need one.

FYI: I too wanted a 90-91 si trans, thinking that 90-91 had a different spline count from 88-89, but I wound up with an 89 trans because the 89, 90, 91 have the same spline count which is 20, only the 88 has 21 splines. So you can use an 89 no problem.
