Why not thread it when the mani is just starting to get on the studs, As you tighten the nut down slid the mani all the way on the studs. Or is there just not enough clearance between the runner and the nut

 

there just no clearance. the nut to big and the stud hit on of the runner not allowing the manifold to fit on completely
