Default Car falls apart with hard pedalmashing

I accelerate, and the car begins to SHAKE.....RATTLE. I mean nasty.
I have a b16a with a ys-1 With intermediate shaft setup off of the 93 gs-r.
If it make any difference I have the abs hub/knuckle that came with the axel intermediate combo hooked up, while the other side is a non abs 91 crx si Hub.knuckle with a new axel from autozone.
I've checked the three bolts on the back of the Intermediate shaft where it bolts to the back of the block. All are torqued down correctly. I don't get it.
Could the size differnece in the rotors/kunckle combo have anything to do with my NASTY Shake when accelerating and cruising speed i might add. Any ideas so i can tinker some more. Thanks in advance guys and gals.

so you have a gsr hub/knuckle on one side, and a 91 crx si on the other?

You know they have different size brakes / dimensions? I bet that ABS hub/knuckle is the problem.

What axles did u use, you mentioned 93gsr -shaft, but nothing about axles?

i have the same exact problem, i havea b16a with ys1 and 90-93 teg axles. when i hit the accelerator the car shake violently, after 6k it will smoothen out but before that my *** gets a hardcore massage. im thinking its something with the axles and intermediate shaft.
