Default Engine alignment in engine bay, engine mount related....

Ok this might seem like a weird question. With the engine and trans mounted in the car, front wheels off and no axles (cuz i don't have them yet). Do the outlet of the transmission where the axles hook into, also on the intermediate shaft end, are they suposed to be farther to the front of the car than where the spindle hole is for the axles? Reason I am asking is I bought avid mounts and when i tried to put them in I had problems with the driver side mount lining up right. I had to drill holes in the bracket that came with the kit for it to bolt up right. But when i did this i didn't realize that this actually moved the drivers side of the engine to the front of the car, also pointing the driver side axle to the front more than the pass side. I'm thinking that one of the other mounts isn't right and it is causing this one to be off.
I just wanted to see how the axles were suposed to be once the engine is mounted. I switched the driver side mount back to the stock mount and mounted it first, this seamed to have moved the engine back to where it should be. Both axle outputs are pointing to the side of the car, they are just farther forward in the car than where the spindle holes are about 1-2", is this normal? here is a pick of my drilled motor mount.

Yep avid kit, pain in the *** to get engine in and it doesn't line up right, with stock mounts it falls into place. I changed the driver side mount back to the stock one and it seamed to work out better but i have no idea if it's where it needs to be.
