ECU Chipping, 2 out of 3 programs have check engine light

I bought a few ECU chips for my d16z6 from Adrian @ hyperducktunning a while back. Had the ecu components installed by a friend and for a while I ran the ECU program then for winter I cut the resistor to run the stock maps and left it at that.
Today I wanted to install a standard switch on the ecu so I can flick it on for the ecu progran and off. I got the switch installed and here is my problem.
1st chip: With ecu running stock maps, NO check engine light
When running ECU program, NO check engine light
2nd chip: With ecu running stock maps, NO check engine light
When running ECU program, Check engine light on and rough idle
3rd chip: With ecu running stock maps, NO check engine light
When running ECU program, Check engine light on and rough idle
Now I can't remmeber if I had this problem in the past but I dont think I did.
ECU chips were installed the proper way and I made sure the connections are all proper.
Could it be possible the 2 chips are bad? I had them sitting in my armrest for all last year in the anti-static bag but would it be more of a chance that they are bad?
Why would the one program only run and the rest wouldn't?

Most likely you got a bad burn on the chip and has caused your car to run in limp mode or you installed the chip the wrong way. Also the chipper could have lifted the tracks on the ECU and caused it to run all fucked up as well
did you check the codes?
it sounds like there is something enabled in the programs that shouldn't be. Which programs did you pick up?
a bad chip job would show up in all the programs. Unless you got lucky with the first one.

He gave me the GUDE, J's racing, and AS AZIANA chips.

are you unplugging the ecu, between the chip swaps? if so the chips can be no good. if you have access to another ecu try it as well with the 'non working' chips, and see if you get the same results.
