I have everything set up right, im sure of it. its not running right.
I have a 97 ex with d15b, took out internal coil, im now using external coil.
My Question. Do i have to use the MSD Rotor with MSD cap, or can i use stock rotor with MSD cap? i hope this is why its not runnig strong and missing.

it would be very wise to run the msd rotor as well, but it shouldnt be the difference between missing and running horrible. how are your plugs? your connections on the cap? your wires?
no you can use your stock rotor, check to make sure that you have the wires to the coil right and that everything wired completely and something isnt starting to come apart
martix wire NGK plugs, all new. if the wires r too long on the MSD box, could that be it?
or maybe, i sanded down the serface on the rotor, to make clean, is that wrong
did you buy it used because when msd gets old it tends to crap out my old msd6a box kept frying my ignitor......damn

its all brand new. firing order is right. anyone know if there is suppost to be a amplifier?

do you have any detailed pics of your setup, and wiring? might be easier to troubleshoot if we could see it. do you have an amplifier box(6a etc.) or just the coil and cap setup? pics please, wiring inside cap too.
I've got the answer......take all the msd crap out and put the stock stuff back in. There are absolutely no gains to be had with upgrading the ignition sys. on your D15, or any honda motor for that matter. Honda did a great job from factory, and unless you have ummm say upwards of 900hp you won't need something like this.
Take the cap off and look real closely at the rotor and cap. Had a similar problem with my B16, the stock rotor was catching on the cap and rubbing it causing it to catch. Also if you live somewhere dark at night pop your hood with the engine running and look for an arc. Did this purely by mistake and saw it arcing on my coil. Hope you get it fixed.
so that was my fault i was using a mallory stage unit and its ignition also, i didn't relize when i put both MSD and Mallory on same coil i was gonna have a problem. oops lession learned, i don't supose its possible to use the stage on the mallory and use IGN from MSD?
