Default engine driveablilty issue?

I have a driveablity concern and need some help! I have a 93 Accord EX model 4 door with a 4 speed Auto tranny.

Here is my delema for you techs and motorheads to try and help. When I excelerate with very little throttle the engine seems to sputter a little. I did buy her with a bad rear section on the exhaust and had to replace from the getgo (so not sure how it ran with factory pipes) and upgraded only the rear section to:

N1 FIREBALL STYLE BOLT ON CAT BACK EXHAUST SYSTEM

Fully Polish Stainless steel muffler with removable silencer

I do not have the silencer on it but the rest of the exhaust is stock. Could the sputter be a factor of 2 different size pipes on the exhaust system? Or do you guyz have any other ideas? Please help 2 techs in my area have no bloddy clue what to do with it.

The exhaust is the rear section only and NOT a full catback system!

What happened to the 5th gear?
When was the last time you did a tune up? Have you checked for plugged up EGR ports?

Tuned it up in May. EGR I would have to say no. I am not all that familiar with all parts and areas of the engine so this is going to SOUND real stupid. Where is the EGR on the 93's? And what does it do exactly?

I would be checking plugs, wires, dizzy cap and rotor, Make sure your getting constant spark. Check your fuel delivery; fuel filter, injectors, pump etc. Check airflow, like air filter, clogged in the intake pipe? Engine needs three things to run, Spark, Air , Fuel. Make sure its getting enough of all of those, if it isnt it wont want to work right. I could be VERY wrong but this is just my expericence.
