Heat won't work, and fluctuates when it wants :(

I have a mini-me swap in my 90 CRX Si (z6 head on d15b2 block, old motor was bad).
I never tested before since I got the car in late spring so I never paid attention to the heater.
Well now its getting cold out and its not working
I changed the thermostat, coolant, checked to make sure the valve was opening, checked both coolant lines leading into it and from it both were hot.
Also heat will fluctuate when it wants.
I was thinking the fluctuation could be the water pump but the heater I am thinking could be clogged but both hoses were warm??
Any ideas.
(lower and upper radiator hoses are warm too)

I hope not. it could just be clogged right? And in order to pull the heater core the entire dash has to be pulled correct?
I remember when my heat didn't work. I thought it was the heater core, and I almost cried. I've never pulled one, but after looking in my chilton manual, I was about ready to just sell the car.
Turns out it was just the thermostat.
If I was you, I'd flush the radiator/cooling system using one of those $3 flush kits from Autozone. If it's just clogged, it might get the crap out.

Yup car was flushed after thermostat was cleaned. I am wondering if its my thermostat heater core. It'll have to wait till the weekend for me to get a chance to flush just the heater core.

cmon now its not that hard to pull the dash
behind your radio and climate control panel you will see that you have 2 cables one that leads out threw the firewall and controls valve for water flow to heater core and another that will control your blend door. located just behind dash, you can easily see it from passenger side floor board. the cable that controls blend door might be binded up, pull towards cabin for heater and push towards firewall for cool air. good luck

^^ oh yeah forgot about that one. i was checking the one going to the control valve.
And I know how to take out the dash, haha but would like to save myself the headache.
