Default suspension fork question

So after changing out my intermediate shaft and bolting the 3 bolts back onto the block, and reinstalling everything I noticed something was not lining up right. The fork was hard to get in, and for some reason it is near impossible to get the bottom of the fork bolted onto the suspension-it's off by like 2in. I've done it a few times, and never ran into this problem, does anyone know why my fork isn't lining up?

yes, i am positive it is not axle related. It is bolted up and into the halfshaft.
I went at it again today, and it seems just like the whole coilover/shock combination is too long by 2.5 inches.

What could cause this to happen? Can a blown shock do this?

I need some serious help

Push down on the hub. You can move it back into place. Make sure everything's tightened down.
