Crx troubles all hittin me at once

Tommorow is my 45 day deadline to get my CRX passed inspection.
1. I was going to try today, but since I swapped my old DX motor back in, the battery has yet to fully charge up. Every time i shut off the car now I have to jump it with my portable charger and thats not gonna fly over too well with the inspection station. As far as I know, the alternator/starter are good. Does the battery need to be replaced if it dies at some point (say the time period I was doing the engine swap), because it wont keep voltage.
2. For some reason , my setup has always ran rich, even with my mpfi DX motor. I just swapped out my y8 intake manifold for the crx si intake mani last night and I got it all cleaned up today. I cleaned the injectors and i'm running a stock fuel pressure regulator now. Any way I can bring it down a lil more lean to guarantee I will pass for carbon monoxide which is what I originally failed for?
3. When I try to run a pm6 ecu i throw a code 4 (crank sensor) but when I run a pg7 ecu I dont throw the code, and thats trying 3 diffferent pm6s. I was trying to run the pm6 to run less rich but this is disabling me to.
4. It says I failed for an exhaust leak, so I replaced the gasket between the downpipe and cat and the original was tore up, but the new one fits like **** and now the exhaust makes a sound. **side note - I'm getting my exhaust redone header back friday so should I just wait and be overdue the 45 day inspection limit?
Other than changing my oil the day of inspection, I dunno what else I can do to pass as I've spent the last 45 days or so doing 2 engine swaps, intake mani swap, as well as countless hours trying to get this POS running right so I can drive it a little and sell it.
