I will be running all motor, should I get the stage two or the stage three?

 

well, the stage 2 is more for the tuning, and stage 3 is more just extra features, like full throttle shift, and two stage rev limit. Though those features are cool, if you're on a budget, stage 2 will be fine.

With the stage 2, if you can find someone with a stage 4 and pocket programmer, you can still edit your rom.
