you have to use your Si wiring harness.
just lenghten the wires so you reach the sensors.
All you have to add is four wires.
You use the B16 clips for the VTEC solenoid, oil press switch, second O2 sensor and Knock sensor.
I recomend you buy a 18 gauge 4 conductor shielded wire, and groung the shield,
you will avoid EMF interferance, that's what the factory uses.
it also looks a lot cleaner than a bunch of different color wires hanging around in your engine.

if you have the hasport wiring harness you wont even need the Si wiring harness. All the Si wiring harness is for is if your going to be doing your own wiring. and save your self some money.

Yeah, I know what you mean by cut instead of unplugged. Your Si engine harness will work on the B16A, you don't have to cut and lengthen any wires. Just unwrap the electrical tape and make the wires that don't reach come out of the harness in a place where they will reach.
Before you toss the cut B16A harness, remove the 4 wires and connectors that you need for the VTEC. Then as suggested above, got some 4 conductor shielded cable and make your own VTEC harness.

Here's some details and more info on my site:
