Buy a helm manual and study the frame repair chart and the wiring diagram. I won't even get into the wiring - too much to explain, so buy a Helm.

I converted my friends '92 Integra GS from B18A/auto to B18C/Y1. There was lots more work than we thought besides wiring.

Things we ran into:
The right hand engine mount point on the frame was in a different place, we had to custom make a bracket between the rubber mount and the tranny.

We also had to go to the junkyard and saw out the section of the tunnel where the shifter is. The tunnel is double wall there and the shift boot flange/mounting wasn't there. Sure you can get away with welding in some nuts for the shift linkage and forgetting the boot (the one that keeps the weather/road debris out), but to do it right, you need that section of tunnel.

More things to consider:
You need to swap pedal assemblies and drill a hole in the firewall for the clutch cable.
You'll need to disable/remove/fool the shift interlock on the ignition switch.

That's all I can think of...we did it last April.
