Ok this is not for me, its for my friends EK. His internet isnt working so im trying to help the Best I can right now. This is what we are doing:
99 GSR engine into 96 DX 4 door.
What am I looking for when it comes to a harness? We have the one from the 99 GSR, the EK's have a one piece right? I should get him to buy an EX one since its easier for the wiring. I been told the EX's have a 2 piece but I have seen here on some parts that its a 1 piece like all the others. I just want this to be the easiest most straightforward as possible. I have no idea when it comes to the EK since its not my car.

You can buy the EX or you can follow the GSR Wiring Diagrams for your OBD2 motor found here on Honda-Tech.
Either one is a viable option.
I always just add to whats already there.

take the harness of the stock ek, sell the gsr harness or use it for pins, mock up the ek harness on the gsr, find the gsr pinout and add wires.

So the EX harness will just attach to the GSR engine with no modding? After I do that I would have to run a wire for the knock sensor correct?

the ex or dx/cx harness will attach to the gsr motor. the ex will have the vtec wires already run. both harnesses you'll need to add wires for knock, secondary runners, perform iacv fix, extend tps, etc...
