Alternator wires + AEM EMS

Alternator wires + AEM EMS
I'm using AEM EMS, and according to the pinouts, there are 2 different wires to the ECU (Alt control/Alt FR Signal), niether of which are controlled by the EMS. What are the 4 wires for, and which will still be needed with the EMS?
