Hi i have a 2000 Honda Civic Si with prokit drop from eibach. I have some motegi MR7 17" rims w/ TOYO FZ4 215/40/17 Tires. Im having some small rubbing problems in the back of the car. Only when i go through uphill/downhill/small bumps etcs. The guy at the shop told me that 205/40/17's will eliminate the rub. Is he correct?

yup and so would smaller rims or raising the rearend a bit (also helps create suction to road)

Depending upon how severe the rubbing is, switching to the narrower tire could indeed solve the problem. 205/40-17 is also a more appropriate size for your Civic anyway, because it is closer to the stock overall diameter.

a couple things come into affect here. One is the offset of your rim, in other words how far it sticks out from the hub, 42+ is prime but 40+ is ok as well, the higher the + number the more it sets inside the wheel well. Another thing is the tire width as some people stated, and another is camber. I had 17X7.5 volk gram lights 40+ offset with 205/40/17 kumho 712's. with two washer trick and I had no rubbing, and my rear was dropped 2.5, they were tucked a little, very close to the wheel well but never rubbed. If you have not done anything to the camber your best bet would be to go with the 205's. If you have adjusted your camber, via washer trick, just take some washers out and it should solve your problem if you dont care too much about tire wear. but it ususally doesnt matter too much in back. but if your camber is stock, just get some new tires or I guess you can roll your fenders but do you really want to stress the paint and promote rust?

the thing is i have some 17" Chrome Team Dynamics MotorSport Wheels
with 205/40/17 that never rubbed, and i have 17" motegi mr7 wheels on 215/40/17 that rub in the back when im going up/down real fast.
So the 10mm difference really is the problem. or like aemciv said that offset is different from the rims and thats also affecting the rub.
