Clunking noise from transmission, no driveability problems, goes awy with clutch engaged
I seem to have a lot of weird problems with my car and this one is bothering me a whole lot. My transmission makes a crazy clunking noise at idle but will go away when I push the clutch in. On the same note, the noise sometimes sounds like there is something grinding when the clutch is not in. Throw out bearing was just replaced and the noise is still there,
Again the car drives great and was wondering what you guys thought it might be. Any help is greatly appreciated.

sounds like an internal trans problem. tough to diagnose over the net to what the possible problem is exactly, but since you say that it goes away when the clutch is in (trans then stops spinning) it has to be a internal issue. most likely one of the many bearing iin the trans.
you can usually here the clutch when at idle and he pedal is out. Mine does the same thing. As long as its not really bad or effecting how you car idles, you should be fine.
Do you have the stock clutch? I am not sure, but I have heard of the inputshaft bearing making noises as well sometimes, but that doesn't sound like your problem.
Personally, unless it is a reallly bad noise and you know for a fact something is def not right, then I would say its the clutch and alittle noise is normal.

The problem is that I just had my tranny rebuilt a couple of months ago, all the bearings were replaced as well as a couple gears. I spent a little over $900.00 and my feeling was for that kind of money and a freshly rebuilt trans, I should'nt be hearing any noises, should I?
I do have an aftermarket clutch(Clutchmasters) and an Excedy lightened flywheel, if it makes a difference.
I have no idle problems and the car shifts into gears great, it just bothers me a lot for the money I spent on it and don't wasnt it to become a problem in the future.

Sucks dude. I've heard that some clutches will chatter while in neutral... might have been suprdave a long time ago......
Does it feel like it's completely disengaging?

Grabs real well, but the real concern is the spinning grinding noise I hear, only when clutch is disengaged.

This has been covered on this board several times...it's affected many of us. What's failing are the input shaft bearings. These are the bearings that support the shafts in the transmission. I believe there are three main ones, they're not horribly expensive and usually only one or two are bad, although it's probably good to replace them all while your in there.
This happened to my ITR at about 70K miles. I did not perform the repairs myself, but did pull my box and a local honda repair shop replaced the bearings (it's apparantly a fairly common failure of d-series boxes and G2 Tegs).
The entire total was <$200 IIRC and the box is almost as good as new. I let mine go a little too long, otherwise it would have been perfectly fine. Thankfully there is a magnet inside the transmission case so loose metal fragments will likely get picked up, but you shouldn't wait too long before getting this repaired.
