Pick all the wires you think need to be tucked and tuck them in places less noticeable. It's just common sense to me and it really isn't hard once you get in to it. Just have zip ties and 18 gauge wire and solder ready to go.
This is a friend of mine's crx that i did a lot of the work on.

dang that looks good!! im thinking maybe he wants to know whats up with cutting the frame for the wires to go through..? thats the only method i've seen, turns out great.. i'd like to completely remove all my brake lines from the firewall and do them "under the dash" i think it would look a lot better.

All we did was extend the headlight harness about 6 wires on each side and ran them down the firewall and in to the fender well attaching then to the side with zip ties. The fuse box was moved from the strut tower to the firewall, but should've been moved under the dash. We also ran the main wiring harnesses for the motor under the fender liner and just extended the wires that had to be extended for it to reach.

crstfr14 is right about it being pretty much common sense, just cut and extend wires. that is basically it in a nut shell, hide wiring under fender liner or any place that is secure and hidden.

It's worth the effort when your all done that's for sure. Also Hondas have a lot of useless brackets for wiring and sensors that if you deplete those then you will be able to make the moving and tidying up a lot easier.

200 hours of work isn't a "small charge" as you put it

In an EK, do you guys relocate the engine bay fuse box, or keep it, and clean up the engine harness and accs. harness? I cleaned up mine a little last summer, but not to this extent. Looks real nice.
