Default 97 B18C1 in to 98 DX Swap Problems

I am doing a swap in my EK, 98 DX Coupe which was automatic.

The dash was removed and the full dash harness was changed so no more automatic.

I bought a 97 GSR Motor, My engine harness does not seem to clip on to any of the sensors, Distributor clip is different so are the map sensors, alternator on mine has 3 wires the GSR has 5 wires and it doesnt have a crank sensor ect... My stock harness has oval shaped clips and the GSR has round ones so it doesnt fit.

However, my Wires and clips seem to all fit on a 1998 GSR Engine besides needing to do extension work on the harness. Now what I cant figure out is there a way to re wire the my harness to fit the 97 or should I be looking for a 97 civic harness?

Is the 97 civic engine harness different from the 98 just like the GSR Engines?
and also does anyone know the easiest way to hook up the secondary butterfly?
