No, you shouldn't have any problems.

It'll fit with no problems except the GSR rear sway bar. The type R LCA's shaped differently in the rear and will cause the GSR end links to sit differently. I think that rear 2002 and up Civic and RSX ball joint end links can fit if you're willing to use a hex wrench to screw them into the LCA and then fit them into the swaybar end bushings with a 14mm nut. They're the exact length as GSR and type R endlink brackets and a smoother alternative to the Comptech end links. The GSR and type R have the exact same end bushings. I have a 96 GSR with type R suspension, sway bar and LCA and it works. I don't have the ball joint end links hooked up, so I can only speculate that it'll work after trying some busted ones. Btw, that Koni+GC setup is guaranteed but I don't think *opinion* anyone besides Mugen and, maybe, Spoon can better the stock rear ITR shocks + springs.

I forget which bolt, but one of the GSR bolts in the rear (lower shock mount i think) will be too short for the ITR rear LCA's. Also, I hear from the folks up north that these bolts sometimes freeze up or are otherwise difficult to remove so keep the air wrench handy.

There was a thread dealing with the beaks kit and type R LCA's fitment.
I don't think it was ever resolved. I'm using the Comptech integral tie bar
with type R sway bar and I had to use extra shock bushing washers that I had
lying around to get the end link brackets to line up straight.
