Default slight lugging under 3k rpm

The car has a slight miss under 3k rpm. I rreplaced the plugs, plug wires, and rotor which fixed the problem 10k miles ago. No it has come back but not as severe. The car has 90k miles. I noticed consumer reports said that the distributors were a problem on these cars (D16Z6.) Are people replacing distributors are just the coil?

I think it could be because the engine runs raley past the cold mark. This all started when I put in a new timing belt, water pump, and radiator. Could it be that the new water pump is putting out more pressure now not letting the old thermastat open?

On hondaparts.com they show two thermostats, how do I know which one I need?
