IF the RPMs rise when in gear as if you're in neutral, then the clutch is slipping. This could be due improper installation, e.g. dirty flywheel causing slipage. You need to get it checked out, and replace the clutch if necessary.

I used to have '99 Prelude auto. I swapped the 5 speed trans 4 months ago, by some bodyshop. I had some problem like you describe. When the car cold. everything is fine until I drive the car for lil bit, then I feel like the car doesn't move that much even I rev very high, go slow. Everytimes I shift, the tach needle goes up then down. Yes, it was slipping. I found out that the stupid mechanic at the bodyshop didn't install the clutch master cylinder right. There was no clutch pedal freeplay. The master cylinder piston rod was pushed in the whole time, and cause the clutch and flywheel couldn't engage 100%. I backed the rod out, and adjust some freeplay for the pedal, since then everything is fine. I couldn't figure out at first either bc I never drove stick car b4, hard to tell what is wrong you know. Hope this will help you.
