Those with stripped cargo area and/or rear seats HELP!!

If you have a G3 Integra coupe, and you do not have your rear seats in the car, I need you to check something for me please. Take a look at this pic:

Where the green arrows are pointing, those are the slots where the rear seat's lower bench portion attaches into place. I need to know if these holes are supposed to be open to the outside. If I take a flashlight and shine it through those holes, I see light on the ground under the car.
So if you don't have rear seats in, please take a flashlight and shine it through those holes (might need to move it around at different angles) and see if you see light on the ground. If the consencus is yes they are open, then I guess it's supposed to be like that. If not, then somehow or another mine have become open and I have a problem.
I'm trying to figure out why my car is taking on tons of water on the inside, and I'm hoping that water isn't coming through these holes.
You can see in the pic the wet areas on either side of the fuel pump, where there was standing water in that pic. You can also make out the reflection of the standing water in the spare tire well. I also had some water on the floorboards below the front seats.

Yeah I know the holes are supposed to be there, I just took the seat out before that pic because of all the water in there.

oh **** my bad....no they arent...i just went and looked....how much water is getting in? because they wouldnt let that much in anyways...unless ur driving in like a foot of water....

Damn! That's a lot of water in the tire well. It's a good thing you didn't relocate your battery.

another thought...Do you think your rear window might be leaking around the seals?
Mine has the exact same holes and you can see through to the outside but my car does not get water inside. maybe its the seal on the rear window
Did you say you get the water when it's raining, even when the car's parked? Those slots for the back seat can't leak unless water is getting splashed up there, like spray from the tires. If it gets in while you're not driving, you gotta look somewhere else.
OTOH, if it gets in from spray while you're driving, you'll have a hard time duplicating the spray with a garden hose...
What happens around the rear side windows? Can it come around where those are sealed? (I've got a 4-door, so it's different.)
How about the rocker panels between the doors & the rear wheel? Look on the right of your picture, just aft of the seatbelt reel. Is it wet down in there? (The wheel arch is a pretty classic place for corrosion.)

Well the sides of my car were stuffed full of polyfill until I pulled it all out last night. The side down near the seatbelt reel was a little damp, but I'm thinking that may have just come from all that other water that was in there.
I don't know if more water is coming in while driving or while parked or whatever. I looked in the spare tire well Monday night, no water. It rained Monday night and all day Tuesday, during my commute to work, and then it poured rain several times during the day yesterday. When I went out to my car around lunchtime I found all that water back there, on the carpet (but not the floormat), etc.
Unfortunately the next chance for rain isn't until Sunday/Monday, which means I'll have to leave it stripped out until then.

I remember seeing clips that my back seats popped into, so i couldn't see the ground because of the clips? idk-- i'll later today.
Just sit in the back and get someone with a hose to pour water over certain areas then follow the stream.
I took out my rear seats.....but a friend is borrowing the car so I can't check it.
I do get water in the rear, but its coming in thru where the rear wing used to be. The tape that's covering the holes is still leaking water thru them.
My integra wont be in my possession for a while, but I might see it on the weekend and I could check out the rear seat area, or ask my friend to look.

I have a G2 that's gutted. There are no open holes in the back unless you take off the tar, which you have not. I'm gona shine a flash light through the seat holes when i get home. But i highly doubt they are open. The only open holes in my car are where the previous owner screwed the cd changer through the trunk floor. 
I've not read the other post but if one of the hoses falls off the sun roof it will leak water like a mo. It's weird that you have water leaking in the front and back, there must be more than one place it's leaking. One thing you could try is get some water with a little food coloring(harmless to your car) and pour it in different spots on your car. Then when you look inside the car it will help you get a better idea where it's leaking from. If you really wanted to be spiffy you could use different colors for different places you test for the leaks. just my .02 cents.

I live in Washington and it rains here 24/7 and i've never had rain come through those holes. But since i have a G2 it's probably shaped a little different under the car so maybe the water can't get up as easy. Even if they were open how could the water fly from those holes to the trunk?

No it's not the sunroof tubes, I don't think. Both tubes were connected to the fittings on the ends, and I shot compressed air @ 100psi up both tubes and neither one seemed to have any clogs.
I pulled my back seat, and sure as **** they are in fact open to the outside.
I recently had the same problem, and it ended up being my tail light seals.
Also, as someone mentioned above, check the flap at the rear left of the hatch. I don't know if it's supposed to be spring loaded or not, but when I shut my drivers door (and all the windows are shut) I can hear the thing flap open and shut. I'd be willing to bet could get water in through there as well.
Just had another thought as well...check the rear washer nozzle, perhaps it's not seated tightly. Maybe try applying silicone to the base of it.
