Check http://www.hasport.com in their tech and swap info sections. They have all the wiring layouts for swaps which might help you. If not, I would definitely get the Helms electronic troubleshooting manual for the year of your car and the motor you used.
iat, iac, and ckf. iat is relocated on the civics, they put them in the intake. (intake air temp). iac is on the back of the manifold, you will have to rewire that plug, go from 3 wire to two wire. you also have to relocated a pin on your ecu plug. i want to say move a14 to a12, but i am not sure and i am too lazy to double check. you should be able to plug in the ckf plug if the ls motor is obd2. if its obd1 and you are running an obd 1 ecu, dont worry about that plug, its useless. hoep this helps.

iat, this is the sensor on the front of your intake manifold. on civics(even usdm si) they have a seperate location and plug for this sensor. its the one you stick into your intake arm. you can either keep your stock civic one or rewire it to the intake manifold, which i dont think you want to do because its one less thing you have to wire.
iac, this is the sensor on the back of your intake manifold. i have a vague memory of doing this one. this is the 3 wire plug you have to make into a two wire plug, thing is, you need the plug from the ls iac. if you dont have that, get it. this plug will be two wires. eliminate the orange wire( i think) only use two. you really need to get a helms for this one.
ckf, the one by your oil pump or crankpulley. this on is ok to leave on plugged if you are running an obd1 ls ecu. if you are running an obd2 ls ecu, and you dont have that plug on your block, you will get a code. should've gotten the newer one. my suggestion would be to get a ecu jumper and run obd1.
helms, buy one. it make your life really easy.
