Default Are the obd2b auto wire harness the same as stick?

Ok, I did an auto to manual swap on my 01 LS teg and I am wondering if the wire harness for both stick and auto are the same? Currently I am running my stock 01 automatic ecu and it works fine. But, I was trying to use an obd1 (chip ecu) ecu with a skunk 2 harness (obd2b to obd1) and now after I rev pass 6K rpm it feels like it hit a wall and just doesn't want to go any higher. Are the pins of manual obd2b ecu in the same pin postion as the auto ecu?

only the code of using an auto ecu instead of a stick ecu. but for obd1 ecu no code.
