Tranny causing limp mode??

Icon5 Tranny causing limp mode??

Hello all,
I am new to the forum. I hope this post finds you all in good spirits. I am working on a Civic Ex, two door, automatic for my daughter. Her timing belt broke so I swapped engines with a freshly rebuilt motor. Now it seem like the same good working tranny is now sending the car in limp mode right after the install. At first her tranny fluid was very low so I added two quarts. After that, car ran fine at idle for about 35 mins and then shut off on its on and went in limp mode. Keep in mind the car would not start until I poured the two quarts in. I checked fluid levels and its spot on but the car is still stuck in limp mode. I went and put in one more quart and it started up but then died again as soon as I shifted in reverse. None of my gears are lining up with my shifter display either. When I am in park it says I am in drive. I have already replaced the Neutral safety switch with another one I had laying around on a spare tranny. Although it was not new, I doubt both switches are bad. I have spent 3 days reading through forums and I cannot find anything similar to my scenario. Can someone help me out or give me some direction. At this point, I am thinking a bad cylinder switch or CPU. I have already tested the main relays under the dash for power and continuity and all are fine. Please help with some direction. Thanks!

So I have not gotten any responses on here but I do have an update (if it matters). I had the transmission cooling lines on backwards. I have read it does not matter because the flow is bi-drectional and I don't know if that is true but when I switched the hoses, the car started right up but will only start in Neutral. My shift indicator shows that it is in drive when it is in park. I have to push the button next to the shifter to unlock the shifter and put it in neutral to start. I have a flashing check engine light. but no codes. All these symptoms are leading me back to the neutral safety switch. Any thoughts? Is this forum alive?
