Pic 1 is a small coolant line that would normally go to the IACV, FITV, or throttle body. You may have deleted these.
Pic 2 is for your charcoal purge canister. I'm guessing you deleted this also.
Pic 3 is one of the coolant ports on the throttle body.
Pic 4 I'm not 100% sure on, but is probably the vent line from your fuel tank that went to the charcoal canister.

If you're not in a cold climate, deleting the coolant lines to the IACV, FITV, and throttle body won't hurt anything, except you may experience a slightly longer high-idle on initial warmup in the winter.
If you deleted your emission control system's charcoal canister, capping the line on the throttle body is fine. You should leave the fuel tank vent line open (not capped) though, so the fuel tank can vent and not build pressure.

Point out which specific hose you're talking about in that last pic.

OK, looking back through your pictures it looks like you have the thermostat bypass hose and the heater core hoses mixed up.

The red U-shaped hose should come off the intake manifold by runner #4 and connect to one of the 5/8" nipples on the back side of the thermostat housing. To me it looks like you are going from the intake manifold to the heater core, instead. If so, this is wrong.

For the heater core, one hose should come from the head, underneath the distributor and run to the water valve mounted on the firewall. The other hose for the heater core should come from the other 5/8" nipple on the back side of the thermostat housing.
