funky alarm problems

Well recently I've been having some funky alarm problems with the viper 5002. I had a problem locating the trunk pin, so ever since I've had it installed [it was a diy alarm install], with the wrong trunk pin wire tied together, i've been getting the "arm" chirp + an extra chirp with a notification on my pager telling me my trunk is open [EVERY single time I arm the car]. then I installed some fogs, didn't know that there was TWO 12v optional plug sources on the fusebox, so I tied in the alarms 12v red wire into the fogs power wire, and plugged the oem plug into the fusebox.
Seemed like since then, my door locks and windows and power side mirrors all stopped working at some random times [sometimes it would work, sometimes it wouldnt. I noticed that it never worked on hot sunny days, where the interior of my car got hot] well I've been trying to diagnose this problem, fixed the trunk pin wire, so i don't get the notification on my pager anymore, also corrected the 12v power source with its own plug on the fusebox. also checked the ground-when-armed, and made sure it was grounded correctly.
but thing is, i still get an extra chirp after the usual "arm chirp" with no notifcations at all to my pager, and my power windows, door locks, and mirrors STILL don't work ALL the time. I'm stumped. any suggestions?

First off, the GWA lead does not get grounded, it is an output it is used to control things like "kill" relays, if you are not using it remove it by de-pinning. 94

I installed this a while back and had the trunk problem, just never fixed it til now. lol.

Actually I might be using the orange to wire up to a kill-relay later on when I fix this problem.
Another thing, it seems like my doors don't lock at all when the driverside door is open. Sometimes the engine bay siren doesn't even chirp, only the interior piezo siren I have installed. I'm confused. Also noticed that it doesn't give off that extra chirp everytime, only sometimes, /w no notifcation to my pager at all.
It was all working fine up to the point where I installed my fogs, with the alarms 12v wire tied together with the fogs power source wire, but even then I fixed that recently and gave the alarm it's own plug for power because I was thinking maybe it wasn't getting sufficient power, but the problem still persists. Any suggestions?

Door locks, [lock] will not work on many cars if drivers door is open, so not unusual.
As for the rest it would be hard to guess what the problem my be without knowing exactly how the system is wired.
Things to keep in mind...
1- Alarms main power must be from "clean" source, [not used for anything else when alarm is arming, armed, alarming].
2- Alarm ground must go to a chassis ground point, [not a dash harness ground lead].
3- All connections should be soldered, [using any other method is not reliable and can "deteriorate" over time].
4- Diode isolation is needed if more then one triggering device is connected to any one input.
5- Loads must not be exceeded on any output.
The only other thing I can suggest is a reboot, disconnect the batt. neg.(-) terminal, wait a few min. and reconnect.
One question, where did you get the alarm? 94

What do you mean by loads must not be exceeded on any output? As for everything else, they seem to be fine. All the accessories are diode isolated, connections are soldered, alarm main power source is fixed, and as for the doors, its not just the door locks, its EVERYTHING thats associated with the doors, what I mean is.. one moment all my doors can be working fine with windows/power mirrors, but as soon as i open the driverside door, they ALL stop working, sometimes when I close it, I can start rolling up windows/pwr door locks again. and again, this only seems to happen on hot days. On cold days, everything can be working perfectly fine.
I'll try disconnecting the neg. terminal from the battery to see what happens.

I disconnected the neg. terminal, and no luck. I noticed something once though, sometimes when I arm my car, it'll give me an extra chirp, which means it bypassed a zone right? Well sometimes, I get a extra chirp, and sometimes I don't, but I noticed yesterday that I got an extra chirp with zone 4 flashing on my pager [I usually don't get ANY type of notification on my pager accompanying the extra chirp]. Does this mean there could be something possibly wrong with my extra sensors? [i.e. tilt/glass breakage]
Load = current draw.
I would check the door harness plug connection to the dash harness, [in door jamb] also peel back the rubber harness boot in the door jamb and check for broken wires.
It is not uncommon to have broken leads in the harness between the door and the car and that would account for the problem when door is opened/closed. 94
