2000 S2000 OEM security system problem
So I bought my car used and it came with an aftermarket alarm. That one wasn't installed correctly or something so it kept eating up my battery until I decided to pull it out at the dealership. They replace the battery and pull the alarm last year and then they said they were having problems to sync my old remote transmitter to the car. They want me to pay more for further diagnostics. I decided I would just leave without one and get an OEM security system later. So I recently bought the OEM system, and turns out I already have one in the car. I thought maybe it wasn't working because it's old. So today I ripped everything out and installed the new OEM alarm in it's place. But when I'm done, I still can't sync the new remote transmitter to the new security system. I checked everything, every connector and all the wiring, and nothing seems to be out of place from the install guide.
So now I'm lost, I can either go back to the dealer and pay for them to check it out, or go to an alarm shop and have them check it out... Either way, I'm gonna end up paying extra... Any sugguestions?
By the way, the OEM security system for the 2000 s2000 is actually an accord security system.

Hmm my MY00 had keyless entry but not an alarm. Its easy to check to see if you have an alarm. Lower your window, lock the car, then unlock it from the inside, open the door and see if anything happens.
By the way, my keys work just fine. I still start stop my car like usual, just that alarm is not working. I can manual lock my car with my key too, but I shouldn't have to since I got the new alarm...
Maybe I wasn't clear of what's going on. This car has factory everything from front lip, sidestreak, trunk lip spoiler, titanium shiftnob, 6 CD changer, even the optional seat bag behind passenger seat. So I can only assume that it came with the optional OEM security system too when the first owner bought the car. And I was right because the install guide tells me to install the module underneath the driver seat, and when I took the seat off, there is already one there. It shouldn't have if OEM security wasn't installed. However the second owner decided to put a aftermarket alarm in with the option to remote start and in car camera. But somehow it wasn't installed correctly and my battery keep dying on me. So I had the dealership take it out and put it back to normal. Well they didn't exactly put it back to normal because the transmitters I got from the second owner didn't sync to the original security system.
Today when I removed the seat and was looking at the old security system I noticed one of the plug wasn't pluged in and was tapped over. So I decided to replace everything with the new alarm that I bought because I don't want to test to see if any of that still works. But after I'm done with all the install, still can't sync the new remote transmitters to the new security system... I hope I explained better, and there is someone out there have experience with this.

Problem update.
Turns out one of my fuse for the keyless door lock control unit is out. I grabbed another 15amp fuse and one of the remote start doing things.
But then the next problem came.
During programing I noticed at the end of the procedure only my right door lock cycle, and it continues to cycle none stop. My left door makes no sound at all and does not cycle the lock. After the programming, the right door continues to cycle as if out of control unless I manually lock my left door. At which point everything stops and never works again. I pull the fuse out and it's blown. I tried the 20amp fuse, and it does the same thing just that the fuse is ok. There was this one time I had one of the remote programmed and when I press lock the horn sounds and stuff, but right door continues to cycle to unlock. I did notice however that my dome light was on once the program ends indicating that one of the door is open, since the right door cycles I'm guessing my left door has problem recognizing itself as being closed. Any idea what I should do next?

More update.
I took off my driver side door panel to see if any of the connection to the lock, latch or anything is unplug for any reason, but nothing out of the ordinary.
I put in a 20amp fuse where I'm supposed to have a 15amp, and everything still like before. I now have operation on my trunk release just fine from the button inside the car, and it works on the remote also. However remote will not lock any door. When I press the lock button on the remote, the right sidedoor makes a sound but does not lock. The left side makes no sound and doesn't move at all. If I sit in the car manually lock the right side door, and then press unlock it actually unlocks, but doesn't lock when I press lock. The left side seems to be completely out of the loop.
So I sat in the car and manually locked both doors then press the lock on remote, the security system seems to arm itself and the red led start flashing. If I unlock my driver door manually and then open it the horn sounds as the alarm goes off.
I locked everything back up from the inside and then I press unlock and the right door unlocks, but the left doesn't do jack, but if I manually unlock left door, the right door's latch will start to sound as if someone just unlocked it with a remote, but it will continuously make that sound (and also a clicking sound from behind the dash, I'm thinking it's the keyless controll unit) until I close my left door and lock it manually. This operation wouldn't stop unless I pull the fuse or manually lock the left door.
I checked every connector on the security system and all are connected. I have no clue what to do next...
