The pressure plate is essentially a spring clamping onto the friction disk. Yes, you have to insert the bolts and torque them for it to sit flush with the friction disk installed.

If the pressure plate sits flush before the bolts are torqued, that means that there is no pressure on your friction disk and the clutch is worn out. Pay more attention next time.

I'm sure that they did. My point is that you didn't pay attention to the assembly process. Ask yourself this question: could you move the friction disk after you torqued the pressure plate bolts and removed the alignment tool? The answer is no because torquing those bolts clamped the friction disk with the spring in the pressure plate.
